OK, so if I'm getting this right, we have six groups overall that can be divided into three opposing pairs (dwarf vs. ork, etc.) or into two "blocks" (human, dwarf, elf vs. chaos, ork, dark elf). So, does that leave us with six separate small factions, or two huge ones?

It's a bit of both, really. You have the three factions on the side of Order (the "good guys"), which are seaparate but sort of allied. Similarly, you have three factions on the side of Chaos (the "bad guys"). Each one has its primary enemy, and two secondary ones. For example, Empire humans hate orks and dark elves, but they especially hate Chaos humans. Does this clear things up a little?
