How will alliances be handled in the game, once it comes out? Will it be effectively a free for all deal, so that any of the 6 factions could team up with any other against a common enemy (say, for example, dwarfs and chaos vs. greenskins), or will there be some sort of "historical" order?

It's the latter, obviously. Basically, in the game there will be only two major factions, the Order and the Chaos, with their satellites, the first including Empire, High Elves, and Dwarves, and the second the Chaos, the Dark Elves, and the Greenskins. So, no, I don't expect factions switching between these two groups.
